ツールオプションバーの「パスの操作」ボタン内容が、「シェイプ範囲を交差」になったままパスを引いたのではないでしょうか。通常は「シェイプが重なる領域を中マド」にしてから引き始めます。今のおかしくなっている状態を治すには、内側になっているパスだけを選択して「シェイプが重なる領域を中マド」を選びます。Photoshop ヘルプ | シェイプの描画いろいろ試してみてください。
