Hmm, found some interesting discussions of a problem like this back in 2010. That seemed to be caused by either of two tools: "Actual Window Manager" and "Admuncher". Turning off protected mode in Adobe Reader preferences might help if it's the same, though the makers of Actual Window Manager said it would be fixed.
