You can name your folders using any convention you like. For example, I routinely name all of my core folders with a leading underscore (e.g., _css, _js, _inc, etc) so that they sort together at the top of the folder list. Just make sure that if you are renaming folders, you do this within DW's Files panel so that all links into those folders can be properly managed by DW.
